Is it possible to perform RNA-ligand docking using Autodock Vina? Can "prepare_receptor4.py" be used to prepare RNA receptors? (I mean, "really" used, like "with reliable results").
Any other good alternative?
You can do it. But it depends on how accurate the structure is. Even more the results of Autodock vina will definitely vary from the results of another software. No software works best for all the proteins.
