In silico interstitial deletion mutations in proteins

How can one perform interstitial deletion mutations in silico in proteins. I tried using pymol but problem there is whenever I am removing a stretch of peptide, my protein gets defragmented. I am stuck.

Any kind of help is really appreciated.
