Google'ing "RNA-Seq simulation" returns some hits, including this paper Polyester: simulating RNA-seq datasets with differential transcript expression

Thanks, Polyester doesn't simulated "stranded" RNA-Seq, thanks for looking tho.

Here are two of them : Polyester and FluxSimulator. They have different kind of parameters, Flux Simulator is "mathematics-oriented". Polyester is IMHO easier to use.
