functional classification using translated probsets

hi,

I attempted to classified 500 citrus probsets as GO terms but there were no significant terms for them when I translated probsets to Arabidopsis AGI IDs and classified them I observed significant GO terms pretty related to my investigated topic in citrus.

Does it make any sense using converted Ids of another organism to report GO terms?

Yes, for this kind of task, it's pretty common to map genes by homology/orthology from a poorly annotated species to a better-annotated one, usually a model organism.
