I have doubts about the SignalP-HMM result. For example:

name ! Cmax pos ? Sprob ?

KXJ84657.1 S 0.484 35 N 0.737 Y
KXJ84660.1 S 0.651 37 Y 0.952 Y

For a protein to be considered to have the signal peptide, does it need to have ! = S, Cmax pos ? = Y and Sprob ?= Y or the KXJ84657.1 might be considered have the signal peptide to?

It might have a signal peptide which isn't cleaved. You might want to run it in their server and look at the diagram to be more decisive.
