GenBank Nucleotide Sequences for Annotation

I'm looking to include reference genome annotations in an alignment, and for that I need a GenBank file with nucleotide sequence. On NCBI, when I click "show sequence", only the translated protein sequence shows up, but I tried it anyway. I get an error that the GenBank file doesn't contain sequence. How do I download a GenBank file with the annotations and nucleotide sequence information?

  1. Were you searching "GQuery" the main NCBI search you would want to ensure that you select nucleotide results (under "Genomes" section) from the searches.
  2. Open the sequence you want
  3. It should open by default in GenBank format
  4. Use "Send" drop-down towards the right of the page. Select "Complete record" and then "File" followed by "Create File".

That will allow you to download and save the sequence file locally.
