Hello,

I'm using Geneious v 8.1.9. I have multiple loci from multiple specimens aligned to a sequence of concatenated reference loci. Some specimens are missing some loci, and I would like to generate a consensus sequence for each specimen that inserts question marks for missing loci, and thus preserve the alignment. How do I do this?

With commercial software your best bet is the respective tech support. While you may get an answer from someone here, the fastest/guaranteed response will likely come from the company.
