How to generate consensus sequence of multi locus allignment with missing loci as ? in Geneious

Hello,

I'm using Geneious v 8.1.9. I have multiple loci from multiple specimens aligned to a sequence of concatenated reference loci. Some specimens are missing some loci, and I would like to generate a consensus sequence for each specimen that inserts question marks for missing loci, and thus preserve the alignment. How do I do this?
