Question: Editing multiple sequence alignments

Hello everyone. I have a set of bacterial 16SrRNA gene sequences and I am trying to draw a publication quality phylogenetic tree using MEGA 6. I use Muscle in order to build the multiple sequence alignment. I know I have to edit the MSA but not sure how. I have a few questions regarding that:
1- How am I supposed to edit the sequences manually?
2- Are there any programs to edit the MSA automatically?
3- Do you recommend another software for aligning the sequences?
4- How can I be sure of the accuracy of the alignment?
5- Is there a software which I can use to evaluate the accuracy of the tree?
Any help is highly appreciated and thank you in advance.
