A question on the Sciclone output. In some samples the first cluster begins with "0", in other it begins with "1".

Was is the significance of variants assigned to the "0" cluster, where the probability of belonging to each cluster is defined as 'NA'? Is the implication that these are variants that do not fit into any defined cluster but are put into a category of exclusion (essentially each forming a cluster of their own)?

Yes, the 0 cluster contains outlier points that were excluded from analysis.
