the a5 miseq displays error which says unable to identify paired end reads..even though I have uploaded paired end reads.

What is a5 MiSeq? Were those PE reads trimmed and if so was that done independently? Perhaps the order/number of reads in your PE files is no longer matching if they were trimmed independently.
