Hello Bioinformaticians! I'm quite a novice in Bioinformatics. I'm a bit wondering that if the packages of R for one use(e.g. alignment) are the same, or some of them are better? For example, for alignment, are there some packages superior than others?

There are a LOT of papers comparing tools out there. Have you searched the literature?

I would recommend reading the following: https://www.ncbi.nlm.nih.gov/pubmed/28680106 and associated pipelines on github
