I tried using ChAMP to analyze differential Methylation Regions (DMR).ChAMP The method I used was based on Bumphunter. But its output made me confused. Especially the difference between P.value and P.value.area. From the manual, I vaguely know that the former is based on simply comparing two samples, while the latter one considers area. But what exactly is the meaning of P.value.area? Is that very important while thresholding the list? Hope someone could help me on this, thanks!
