I am interested in somatic mutations using a gene panel ( focused on lymphoma). For a sample I do not have the normal counterpart. I would like to use varscan, any suggestion how to run the analysis?

Thank you

Somatic without normals is not possible, as you cannot infer if the mutation occured first in the tumor or was inherited from/by the parents. The best you can get are mutations towards the reference genome. THere are quiet some ressources on varscan2 out there, including a methods paper and a git.
