I have PPI data from STRING database with 73 nodes. I am using Cytoscape plugin app MCODE or ClusterONE for network clustering but I am not getting a good cluster PPI network. So, I want to make subnetwork of my PPI network manually by selecting hub gene (gene with higher node degree). Is this possible to make subnetwork manually by selecting hub gene? Please, Can anyone guide me? how can I make subnetwork? I need suggestion.

Sure, just generate the hub scores, use it to filter genes, and then re-create the network with the new hub gene list. As to what this may mean, biologically, I will leave that up to you to decide.
