How to calculate Mutual Information between TFs and genes from RNA-seq data

I am trying to construct a Gene Regulatory Network from RNA-sequencing data. I would like to calculate this network using Mutual Information (ie aracne). I was wondering what would the best transformation/normalization method to perform on the RNA-seq data before I feed it into any MI algorithm. I have tried VST and just raw counts, but I am coming up with nothing meaningful.
