As the picture showed, there is no transcript_id with MSTRG as a prefix, so this is odd. The attribute of my gtf is provided with only transcript_id not gene_id nor gene_name.
it is also odd that when i use -A argument to output the expression level, there is no transcript_id (annotion) assigned to known genes in the second column.
Which GTF are you using?
