Aligning FASTA sequences to ENCODE database?

Hello,

I have the FASTA sequence of a human gene derived from a BAC library, and I would like to align the sequence to the ENCODE database to see if there are any putative non-coding regulatory elements in my sequence (and where exactly they are located). Is there any way this could be done? I would appreciate any help. Thank you!

what exactly do you mean with "the ENCODE database"?

if you go to https://www.encodeproject.org/ and know the region where your gene is located in the human genome, you can apparently simply fill in the 'search for regulatory elements" field
