Hi, I am a relative newcomer to bioinformatics and scRNAseq analysis. We are currently working on reanalysing a dataset available online using scPipe, and have been running into some issues in the later stages of the pipeline.
Our issues begin when using the sc_demultiplex and sc_gene_counting processes: We have ~5000 genes detected but the count for all of these genes in the gene_count.csv all have expression 0
Can anyone suggest a reason that the gene expression is not being detected in the analysis at all?
