Hi guys!! There is any way to agroup my queries sequences by similarity so that in tabular output format the allignmanet refer to the cluster instead the queries individually? Thanks for the help!!!

Not unless you cluster them first and then use a consensus sequence (if one is possible) from each cluster to do the blast search.
You could try to look through the hits to identify queries that produced similar hits but that would require some sort of custom solution. Unless standard blast parsers can do the aggregation (someone else may chime in on that).
