i have the result of fusion gene of DNA and also check RNA-sequencing.

Then my question is, how to know these fusion gene really affect to protein?

I don't think there is a direct way of answering this. You can always check the corresponding amino acid sequence of the fusion gene and compare it to the native protein amino acid structure and make an educated guess. If you've suddenly got a replacement of half the gene, or if you've introduced a novel hydrophobic domain where you had a hydrophilic domain then yes you've probably affected the protein.
