Thanks for your link, however it doesn't calculate 95% CI! Though I searched other programe in R and found genetics was doing it perfectly. So thanks for showing me the path!

You can also use the plink package, with the option --hardy. It doesn't require R, and it gives a p-value which may be similar to the confidence interval that you are asking for.
