I'm interested in quantifying 66 ERVs mentioned in the "A revised nomenclature for transcribed human endogenous retroviral loci" paper here? I'm interested in the expression of these ERVs in some samples (and, I would need to align those samples first), but when I look into the GRCh38 ensembl 95 GTF for example, I can only find ~10 of these ERVs. For instance, I can find ERVK3-1, but I can't find ERVK3-2. Do you have any advice for this? Or a suggestion for a GTF file with ERVs I could use in addition to the one I have? Even the BED file in ERVmap doesn't contain all ERVs I'm interested in.
