Does any one know how to identify the genomic locations (BED) that are under recent positive selection in mouse (mm9).

If it is anywhere it must be the calculation of EHH for the mouse strains project, but given the complex population structure of mouse strains, which complicates the application of the method, I don't think they calculated it in Mouse genomic variation and its effect on phenotypes and gene regulation. (Nature 2011).

@### is correct. The strains sequenced are not representative of a natural population. Secondly the strains are very homozygous and this can look like Runs of Homozygosity / selection. I don't know of any good SNP diversity studies of wild mouse populations.
