Can anyone point me to a place to download such files? I am looking for BAM files representing high coverage as in ultra deep sequencing, and preferably representing viral genome targets. I am considering using qualimap to assess mapping quality output graphics on high coverage (their test data only goes to 50x range), but do not have any data generated yet to check the graphics output for the high ranges. thank you.
Have you checked SRA? There seem to be a number of HIV samples (such as this one) that should have higher depth. It's possible that some of those are different runs of the same sample too, so you might be able to merge them for your test.
