Co-binning with Metabat2, how do I map my reads with BWA?

Hi,

I am in the process of mapping and binning my assemblies for the first time and I have a question. Due to computational limits I ended up with 3 co-assemblies from metaSPAdes instead of 1. I want to co-bin these 3 co-assemblies together. To achieve this, do I need to map each co-assembly separately, or merge the final.contigs.fa files together of the 3 assemblies before mapping with BWA? Or is it best to map separately and then merge them before binning with Metabat2? From what I am seeing I can't have more than one input file for binning with Metabat2 (correct me if I am wrong on this please).

I appreciate any advice you can give me!
