Hi Guys,
I have variants generated using CNVnator, I was wondering what tools are best for annotating the variants. I also want to add gnomad frequencies to the variants what would be the best possible tool for it? I have use ANNOVAR but it does not add gnomad frequencies to it.
Please I am stuck here any help would be much appreciated.

You can prep your own annotation files for ANNOVAR, or use bcftools annotate.
