Testing the net differences between 2 treatments, over the control

Hello all,

I have protein data for 2 different treatments and 1 control (3 biological replicas each). I want to find the net differences between the 2 treatment conditions, reducing the control. I am using a T-test for that purpose.

How it would be best to do it? Thank you!

Be sure to check the literature on standards for the analysis of this type of data. If this is some kind of mass spec or similar I would check whether limma is an option as it is almost certain that this has more power than a naive t-test. What kind of data is this, and how many measurements are in there? Like dozens, or thousands?

Thank you for the help! I will look into the limma option. It is free DDA LC-MS data. I have a few thousand measurements.
