Hello, I have PLINK assoc file with 67 chromosomes and many contigs ( all of them non-numeric ).

How can I create a Manhattan Plot?

Manhattan is just a scatter plot, sort by CHR and BP, then add a row number, then plot. x as rownumber y as -log10(P).
