How to create .fmi files in kaiju for taxonomic classification?

Does Kaiju create .fmi index files during kaiju-makedb command or we have to perform any extra step for that?

It does when you build the database with kaiju-makedb

I think this extra step of making .fmi index is performed when we are creating a custom db, where you run kaiju-mkbwt and kaiju-mkfmi.
