I know for a fact that you can find gene annotations in BED format to download on the NCBI site but I find the site extremely confusing, could someone please provide me with some sort of a link to help me out? Thank you.

If I were convinced that Patagonia was in Southeast Asia but couldn't find it there, I'd look elsewhere. In your case, a simple Goggle search would tell you where to look.

If you follow the search results, at least two useful results will show up early, and neither one is at NCBI:

The point is that Googling usually doesn't hurt even when we know something for a fact.

Download the annotation table here (use download button) : https://www.ncbi.nlm.nih.gov/genome/browse/#!/proteins/167/161521%7CEscherichia%20coli%20str.%20K-12%20substr.%20MG1655/

You can then simply convert the table to a BED format file by extracting columns 2-5.
