heatmap with multi NA/0 value

How to draw a heatmap when all the values are below 0 and there are multi 0 vlaues in the matrix/data frame?

What's the problem generating heatmaps with your data? What you describe are characteristics of your dataset, that has not much to do with heatmap generation.
