I have implemented a tool to easily perform phylogenomics analysis based on busco genes. The tool is free online accessible at buscophylo.inra.org.ma. https://www.researchsquare.com/article/rs-1997596/latest
you should implement some kind of control that allows the user to filter out genomes with high Busco duplications.
