We are producing some HiC data and I have the first dataset ready. No previous experience with HiC.

I was looking at various HiC analysis tools, and in particular HiC Explorer seems quite thorough and I'm liking what I'm seeing. However I have a question with regards to the TAD calling.

When I use HiC Explorer to get TADs, the resulting 'domains' bed file appear to cover the whole of the genome, so clearly there are TADs as well as 'interTADs' in there. How would one go about extracting just the TADs? I imagine that the regions that are between TADs will show a lot fewer interactions in general... but I'm pretty sure the developers of HiC Explorer make it this way for a reason and I think I am missing something.
