Software to calculate RSCU, ENC other than codonw

I have a large data of virus genome sequences from NCBI but they have internal stop/start codons warning in codonw software due to which i'm not able to analyse them. Since then I've tried using EMBOSS explorer to calculate RSCU value, COUSIN tool (error in codon usage table construction for further analysis). Which tool can I use to calculate RSCU value, Effective number of codons for these sequences? or how do i analyse them using codonw as i prefer this.
