I am currently trying to set some thresholds to determine whether a sample needs resequencing. One of the QC metrics I use for this is the percentage of heterozygous SNPs that have an allele balance out of the range (<0.40 or >0.60). This should give some info about the sequencing quality.
I know it is highly dependent on my sequencing platform and lab techniques so here's a distribution of %HetSNPs_AB<0.40or>0.60 for a run I have recently analyzed.
My question is: What is an acceptable percentage for the % of Heterozygous SNPs with AB <0.40 or >0.60?
