Don't you need interaction data, instead of expression data, in order to do this? Like yeast two hybrid for instance?

Hi. I only have protein expression data from a MS experiment.

You can use Cytoscape. Granted, you are going to first need interaction data - which proteins are already interacting with what, etc.. Then you can use your expression data as a way to weigh the strength of each interaction.
