We are considering purchasing Partek Genomics Suite or Qlucore Omics Explorer. Can anyone explain the pros and cons for each of these software packages?

I assume Qlucore is a commercial program as well and people having access to two commercial packages is going to be a finite/small number. So you may not get a comprehensive answer for the original question soon.

That said, Partek Genomics suite on its own can't deal with NGS data directly (there is a separate component called Partek Flow and you may be referring to that in the question above). Partek genomics suite will ingest aligned (BAM) files from other aligners and then allow you to follow guided workflows for RNAseq and other NGS experiments.

As with other commercial programs, you are going to be limited to using algorithms included in the program. If you are fine with that limitation then the only reasonable thing to do would be to ask for trial licenses for both programs and try them out first-hand.
