Question: how to use matplot when you have replicates?

Hi,

How can I use matplot() to draw the expression of genes over different conditions when each condition has replicates? Should I calculate the average of expression in each condition and then normalize my data and then scale them and draw them?

I want to draw something like this:

From the Trinity RNAseq assembler, see the script $TRINITY_HOME/Analysis/DifferentialExpression/define_clusters_by_cutting_tree.pl for inspiration.
