Hi,

I would like to map my protein isoform IDs (refseq) to transcript ids. I was wondering whether can someone help me by that ?

For example gene ZC3H14 produce following three different isoforms: ZC3H14 NP_079100.2,NP_001153575.1,NP_001313239.1 I would like to map this isoforms to the transcripts that encodes these.

In the RefSeq record for each protein, the corresponding transcript is referenced in the DBSOURCE field. You should be able to get this using the eutils tools or download and parse the LRG_RefSeqGene data file. For this kind of things, I much prefer working with EnsEMBLenter link description here.
