Hello Biostar friends I am doing an RNA-seq experiment. It is not a typical Control-treatment design. It is a descriptive study where I am going to describe pattern of molecular distribution in different parts of my tissue. I did all the data-analyzing and come up with differential gene expression values. but I am very confuse about Geneanalytics tool form LifeMap discovery or Ingenuity Pathway Analysis from Qiagen ? I have access to both. any one can help, I greatly appreciate

I am not familiar with Geneanalytics but with IPA you upload a list of genes in (human, mouse and rat and a few others by orthology) and then have IPA map these genes on to "pathways". In IPA definition of pathways is fluid and includes canonical pathways along with those for diseases (e.g. diabetes).

Just remember also add a propper background (all the genes you tested for differential expression) else your results are not valid.
