Hi,

Is there good visualization software for large variations? I am aware of IGV but i am having difficulty in estimating the large variations. Also what is insert size and how does it correlate to the size of the deletion/insertion?

Yes, you can use junction files obtained along with alignment files by using available alignment tool. After that you can import junction files for obtaining Circos plot by using Circos software: http://circos.ca/software/
