I would like to carry out a whole genome KO annotation of a bacterial genome using BlastKOALA but as far as I can find it is only available as a web service. Is it possible to install BlastKOALA locally or is there an alternative tool that assigns KO numbers?

Thanks in advance.

I don't know a way to have BlastKOALA installed locally. But I know another way to have KO annotation: KAAS automatic server here. And KAAS have a standalone version for Linux and Mac OS available at here.

The structure and availability of data on the Sanger ftp site has changed so KAAS SA doesn't configure correctly.

Ok I forward you a software recommendation but I didn't use it by myself: MEGAN6, Microbiome analysis using a single application. http://ab.inf.uni-tuebingen.de/software/megan6/. Hope It will help you.
