Each one is a different area that needs specific tools to do some analysis, also, integrative biology at that level ...

Yes, each datasets would be analyzed individually. For instance, differentially expressed genes would be identified using RNA-Seq analysis pipeline. Similarly, Metagenomics and Metatranscriptomics data would be analyzed individually. After analysis of each omics, I would like to know how analysis would be performed. In addition, what level of analysis would be accomplished and how the data can be represented.
