Separate output file for cluster from cd-hit-est

Is there any option in cd-hit-est to give separate output files for each of different clusters?

No there isn’t, but there is an included script that does it I believe. I think this would be the relevant part of the manual: https://github.com/weizhongli/cdhit/wiki/3.-User's-Guide#make_multi_seqpl

I have also written my own. make sure you use option -d 0, and your files will need to be sufficiently uniquely named for this to work.

Please read the manual to understand if such an option exists. It doesn't seem to be the case but you would know for sure if you read the manual.
