Effect prediction of chromosome break

Hello guys,

I really need help with one question. In our lab we found a new chromosome break, in our case two genes rearrange within the same chromosome. This was discovered using sanger sequencing and FISH. Since our rearrange is new in literature I need to predict the effect of this change, so I was wondering if you know any software that do this prediction with this type of data! I normally use softwares and pipelines to predict the effect of point mutations, but I never saw anything to do this with gene and chromosome break.

Well, what is the observed phenotype of the patient? - that can help to guide you.

I am not aware of anything that can specifically predict the effects of a chromosomal 'breakage'; however, you may consider addressing this question by researching the function of the genes that are lost as a result of the breakage. You should not have to in silico predict this. Some intensive literature review and researching of the lost genes should suffice.
