Is it possible to use protein data from closely related organisms to annotate an assembly without access to transcriptional data for the organism in MAKER?

Yes, it is. Download the proteome of a related species and reference it according to instructions that are in documentation. There are all kinds of parameters that can be adjusted to achieve the best possible gene predictions. MAKER will give you individual predictions along with the consensus.
