I have five datasets from the samples where I am trying to compare the miRNA abundances between the control and different treatments. Is it possible to use DESeq 2 to do hypothesis testing to suggest there is a significant difference between the control and treatments or not ?
Have you read the DESeq2 vignette? While the logFC is determined by genes, the p-value depends on the group size, so DESeq2 compares groups, not just genes.
