I want to compare the % of identity of 100 human genes with their homologous genes in 6 primate species. Ensemble provides very nice tools to visualize sequence alignments between humans and other species but apparently does not provide a quantitative measure of identity for a whole gene. Any suggestions are welcome.

MGI has this information available for following major species at gene level. They start with mouse genes but include

human, chimpanzee, rhesus macaque, dog, cattle, rat, chicken, western clawed frog, zebrafish.

You could download multiple sequence alignments from NCBI's homologene project and then decide on a number for yourself. This is an example for GAPDH gene.
