swiss dock is good.

For swiss dock I have problem with ligand format. How to convert PDB files to MOL2 files for ligand?

AutoDock is also good for protein ligand docking...

Having said that Glide from Schrödinger is the market leader right now. Their induced fit docking is also very good. Unfortunately they are not free.
