I know that PLINK and HapMap files show the same information, but can you give a thorough explanation of how exactly they differ.

PLINK can handle many formats. HapMap format is similar to Transposed PLINK files. I suggest download both types of files and compare? It is straightforward to convert HapMap files to PLINK format. Tell us more about what you are trying to achieve?
